How do they or will they hold up in mud? I know you need to keep the internals clean and dust/mud/water free. Aftermarket airbox, snorkels etc.... Will the exhaust housing of the turbo hold up to being dunked in mud and water while hot from riding, etc....What about the actuator for the waste gate? I ride mostly trails but love power :D How will the clutching work for the added power and the drive-ability of the system in tight trails, rock crawling, climbing, water crossing, dunking, mud running.

All questions I need answers to.

You should not have any issues with the turbo and water or mud. As you said, you need to be sure the water does not enter the system from the intake or exhaust though.
You should be able to clutch the turbo RZR for your riding style without any issues.
Check out the forced induction section for a lot more information.
